You have to upload updated files accordingly to the following page directly to your server via FTP:
http://www.astemplates.com/joomla-template-news/238-002066
Our suggestion is to install it using quick-start installation package, after installing the package your site will look exact like our demo preview page and it will be easy for you to make changes in the content, preview all parameters and settings. The quick-start package is actually the template documentation. If by some reason you can't install it on your live server you can install on some demo server or demo folder and then preview all settings.
The package should be installed like regular Joomla installation, here you can find some more info:

I currently have a site up and running with this template. If I use quick-start wouldn't that wipe out the site I already have running and cause me to start completely over?

Yes, it is like regular joomla installation, means before installing fresh joomla you have to delete all previous joomla files. But you can install it on some demo server or demo folder and then preview all settings and use it as documentation.

The config has changed my images on the home page to where their are not side-by-side but one image on top and two image below the one on top. However, the two below are side-by-side.

It is because you created a featured menu item with one leading article, you have to change it to 0 (zero).
