The best way is upload all files on your server via FTP, please do not forget to make backup before uploading the files, as well you can install the old version in the Joomla admin panel and then install the latest.
and now when I install the premium version, there are these messages shown:

As we understood you have successfully installed the template using the quick-start installation package and we can ignore your previous comment, if not please let us know.
Regarding the messages, there is a problem with your local server configuration, please see the following article for more info: http://forum.joomla.org/viewtopic.php?p=2341591
or just disable any messages in your Joomla Admin Panel -> Global Configuration -> Server -> Error Repoting -> None.

Just purchased this item and uploaded to my newly installed Joomla site. When I browse to http://www.mysite.com/index.php I get the template installation page but it is on the last step telling me to remove the installation folder and I cannot seem to get it to start over.
Thoughts?

According to your documentation this all should occur before I delete the installation folder.
Strange, please check, maybe do you have a wrong URL, or you have 2 Joomla on your server.
